When you open Euroscope and put it into windowed mode, press the x to close it and you should get a popup dialog confirming you want to close. Press yes, then you will get a second popup stating that changes were made to the settings and asks you if you want to save. The setting that it lists should say something about the window being minimized/maximized, so press save and the next time you open Euroscope, it will be in windowed mode.
